How do I prevent Virtualbox from moving VM folders when adding to group
Every now and then I'll accidentally drag and drop a vm on another one. What Virtualbox does in this case is group them together. This, however, results in the actual vm folders getting moved to a new folder with the group name. My problem is that a lot of times, VMs may be running and file locks prevent a complete move to the new folder. I've noticed that when I stop the VMs, the original folder is completely deleted, so I am losing my state/corrupting the VMs. Is there a way to stop Virtualbox from automatically moving the VM folder when adding machines to a group?

I've done that too. The whole idea of the physical folder structure on disk reflecting the "temporal" management in the UI is IMHO a bad one. However you should raise this as BugTracker ticket, since this is a user forum and there's nothing that users can do about your problem.
