Erase everything on Windows 98 hard drive except OS

I want to uninstall and reinstall a program on a Windows 98 VM, but the program isn't showing up in the uninstall programs list, and I lost my windows 98 disc so I can't reinstall the OS. Is there any way I can start the VM fresh with the OS but without programs?

Unless you have a snapshot at that time (something you manually chose to do), no.

Provided you use your original Product Key, you shouldn't be breaching Microsoft's copyright if you use a downloaded ISO of Windows 98 and re-install from that. Make sure you get the same version as your original - 98SE does not use the same Product Keys as the First Edition.
If you don't have the Product Key, then there are various key-finder programs available that will display it for you, including some that will work on Win98 - use one of these before you delete the original OS!

If it was me, I would first back up the VM, then I'd delete the application folder inside the guest. Then I'd delete every related registry key I could find. If the app doesn't have a proper uninstall then perhaps it doesn't need one.
