In 4.3.28 and before, there were shell scripts in /usr/bin that were shortcuts to starting VirtualBox. I just upgraded to 4.3.30 (on my 10.10.4 MacMini) and they weren't there. I had the "Command Line programs" checked under the "Customize" page of the installer.
Is this intentional?

Try under /usr/local/bin. It bet it has to do something with the System Integrity Protection introduced in "El Capitan", aka OSX 10.11, since apps are not allowed to write to /usr/bin, but they can do so in /usr/local/bin.
