Virtual Box changes question

Hi,
I'm might be being daft but got a slight issue with my Virtual Box system
I have built a Linux basic shell system running debian that is running under Windows 7 on one PC. The shell only system has root disabled and a single user with sudo rights. I've installed MySQL and the other bits I need tested and all is good.
I've then added an additional user (standard user to Linux) again tested everything to see it all works and then cloned the drive. I've copied the VDI to another machine setup Vbox and added the VDI. Linux boots as expected but the changes to the system I made ide the new user etc aren't there. I go back the original machine on the other PC and restart the Linux virtual and the changes are there. What am I doing wrong? Seems very odd.
