In my short time using VB on my mac it has always had this issue. Before and after updating to Yosemite.
I open VB and works fine but after opening a VM in VB it will open other instances of VB visible in the dock. When closing VB the main one closes living about or 3 in the dock that are non functional and the only track is highlighted dock icon. It cannot be force quit. Sometimes if there is multiple they can be force quit except for 1. One always remains.
Its is only evident by the dock, apple tab, and force quit window. It doesn't exist in activity monitor.?
Any ideas?

clearly there is something wrong with your VirtualBox install, your OSX install, or both.
