When using a Linux guest (in my case Xubuntu 12.04) with enabled 3D accelleration in VirtualBox (4.2.6 under Windows host) all 3D layers of every window is above everything else (see screenshot in attachement). This is an already known problem (at least for videos). Is there a workaround or time schedule to fix the problem?

I believe 3D support is experimental at best under Virtualbox and therefore no guarantee can be made as for it working.
My best advice would be to go on the Bugtracker and see if a similar bug report exists, and provide more information to it, or file a new one if you cannot find any fitting your case.

Try to use it in windowed mode instead of full screen if 3D is a must...
