Is there a way to create folders to organize the virtual machines in the Virtual Manager?

Not with the current version (4.1.14). Maybe in the future, who knows.
In the meantime you can get a similar effect by using the "Create shortcut on desktop feature", and organizing those into any folder structure you like. For just launching VMs you wouldn't need to use the GUI front end at all.
