G'day,
I have an application running on a Windows 2008 guest that needs to be started manually (it's a login-event), is there some way, using VBoxManager to log in using a domain\username and leave the session logged in? I haven't tried it yet, before I do, any experiences?

Have you considered injecting keystrokes into the VM? That should get you past the login. After that the GAs should load and "guestcontrol" will become available too. The "controlvm keyboardputscancode" feature is extremely poorly documented (AFAICS, just one word in the manual tells you its there), so you may find reading this thread useful.
