Is it possible to flash a boot camp partition with a vdi? If so how? If not, what other solutions are there? I don't want to reinstall ubuntu from scratch in my boot camp partition...

You can't 'flash' things that easily. It's also the wrong term to use. You want to transfer the data from your VDI to the Bootcamp partition. The easiest way to do that, is grab CloneZilla, create an image on an external drive or something of the VM and restore it in Bootcamp by booting CloneZilla on it.

when I try to run clonezilla, the bottom of the screen is cutoff and I can't see the options I need to select. No amount of resizing the window sees to solve this...

That sounds like a framebuffer issue. Get it to reconfigure console-setup and just keep the settings as they are. Or swap TTY back and forth. Going to another TTY and then back should solve the spacing issue and thus the display falling of it's boundaries.

upgrading to latest version of virtualbox seemed to solve the view issue..

hmmm..seems like even if I setup a shared samba directory from my host drive and have clonezilla write to that it still doesn't work. I think I need to ask some clonezilla experts. I attached a screenshot, but it errors out. I know I have sharing setup because it does write some files. I also know that I have plenty of space, so free space is not the issue.

Solved my own problem after hours of searching and trial and error:
A. for some reason I needed to go into the expert settings and have clonezilla repair the filesystem when creating the image (-fsck-src-part)
B. you can't restore to a diff partition (eg sda1 -> sda4) without renaming the image file (completely stupid, I know!)
Step by step with some details that Sasquatch didn't point out:
1. Use boot camp assistant to create partition
2. boot using gparted CD to delete the partitions it created and create new ext4 and swap partition
3. create the clonezilla image and save to external (you can do this from within virtualbox)
4. boot using clonezilla CD and restore the image from external
For steps 1 & 2 you can see the ubuntu / boot camp howto guide...
