Can I use this tool to make a working second and third copies of an existing VB installation?
And if so, how?

I did.
No option to do so was clearly defined.
I created a BU and then it no longer was using my original.
Is there someone that can help me learn how to do so?

Did you create a new .vdi with a new UUID (the default setting)?
Now create a new vm using this new .vdi file and boot it.

Read the release notes text file that came with the tool. It describes in great detail how the tool should be used. I would also suggest that any further questions you have about the CloneVDI tool are best asked in the stickied support topic in the Windows Hosts forum, your question is out of place here in "Windows Guests".

I did follow all the steps you described before posting.
I am also having other "ODD" issues with this VDI.
I think it might be related to the OS Installation.
I am going to delete it and try again.

I've just reviewed this thread - you have provided absolutely no information on what you are doing. You have asked for general usage information and been told that this is given in the CloneVDI release notes. You have not acknowledged.
If the advice already given is not enough then it is up to you to describe clearly what is going wrong or what it is that you want to know. You need to make it easy for people to help you, otherwise they will pass on to the next message - that's human nature. And it's what I'm doing now.
