I don't see anywhere for a guide on how to migrate linux, how do I do this? Seems selecting a vmdk as the hdd is not enough to work.

true, as debian cant find /dev/sda on IDE Primary master, this still would be /dev/hda with debian

the default disk controller used by VMware is an LSI SCSI controller, so when manually creating a VirtualBox vm you need to configure it appropriately.
