Sure you can. But as always, having a backup is useful. Though I never made that of my VMs (don't have important stuff on them), I never lost my VMs because I updated VB.

I believe I noted there that the VMs won't be lost because they are in your home folder, a place where the package manager won't do anything because it's not in the package file listing.
