If you haven't changed the default locations for the VMs and it's files (hard disks, snapshots, etc.), then all you need is a backup of the entire .VirtualBox folder from your home drive. This folder is hidden, because it starts with a '.'. After your done with the clean install, restore the folder to the home drive and everything should be ok.

A little advise, I would wait a month or two for Ubuntu Karmic. It will come out on October 29th.

I have changed the default location of the virtual drive and snapshots, my partitions are / home and data the data partition is where the virtual drive is along with snapshots, so that partition will not be over written when i install. So do i still only need to make a copy of the hidden .Virtualbox folder?

If the storage location will stay the same, then only the preferences and links to the VMs need to be backed up, which is indeed in the .VirtualBox folder.
