Disks aren't mounting right
When I try to mount a CD or Floppy, nothing happens. It looks like it worked on VBox, but not on Windows 3.1 (my current Guest OS). Also, because of this problem, I can't get Guest Additions to install. I had this same problem on my DOS OS (which I deleted because I used a later version for Windows 3.1)

Windows 3.1 is not a supported guest operating system http://www.virtualbox.org/wiki/Guest_OSes See the link. It is still DOS based.
While you can get it to work the guest additions more than likely will not install.
Floppy disks usually need to have something in them before you boot the guest.
CD drives that do not seem to work need to be unmounted and then mounted with the different media in them. (do this in device, CD/DVD) top left of the VB window.
