Great thanks. I've fixed the problem by simply using the most uptodate virtualbox.deb package, after all it's the most uptodate kernel.I had installed the headers and package from Debian sid repository.
That had installed the /usr/src/linux-headers-2.6.29-1-common directory for me which the kernel had successfully used.

Eventually got it to install by using the most uptodate version of virtualbox.deb, bit idiotic but ce la vie.

Good to know your problem is solved. 2.6.29 is wonderful. only virtualbox was stopping me from using it earlier.
