Im trying to export of clone a VM of Arch Linux but no matter what method I try I get the same error. The VM will boot and is usable.

Either the VDI being copied or the disk being written to occupies bad sectors on your drive. This is a physical problem with your PC, not a VirtualBox error.
The wording of the error implies to me that it's the destination drive that has the fault, but don't hold me to that: you can easily do the appropriate testing yourself.

I have tried exporting to both the internal hard drive on the host machine and external hard drive with same result. I have also tried running chkdsk on both drives. Do I need to mount the vdi in another linux vm and run a fsck on it?

Why does it need to be another VM? You said the VM was functional (i.e. the bad sectors are not touched in normal use), so why not do the disk check where it is?
