This bug has survived several versions, and it has been reported at least once in good detail.
It's my main remaining frustration with VirtualBox actually, which is probably a testament to how good the rest of it is.
Please, please fix the GUI window positioning issue!

It's a pita! And how big must a bug be to be fixed? The GUI is what a user sees the first time!
