I have tested multiple OSes, and so far - mostly good.
Host: Windows 7 x64 + Intel Core i7 2600K + NVIDIA GTX 560 + VBox 4.1.0_BETA2
Broken Autorun.sh:
RHEL4/GNOME
RHEL5/GNOME
Debian4/GNOME
Debian5/GNOME
Debian6/KDE
openSUSE 11.4/KDE
Working Autorun.sh:
SLES 11/GNOME
RHEL3/KDE
RHEL6/GNOME
Broken 3D acceleration:
openSUSE 11.4 x64 (openSUSE 11.4 32-bit version works) -- Regression: This worked with VBox 4.0.0.
I tried to run "Euphoria" OpenGL 3D screensaver. It runs at software-rendering performance.

What do you exactly mean by 'broken Autorun.sh'?

I mean, that I boot a freshly installed Linux guest, then I do "Devices->Install Guest Additions", and the script isn't being run, or fails after I enter the 'root' password. (terminal window just closes)

Sorry, but such reports are only of limited use. It is nice to know how many distributions don't work but we don't have time to test every of these distributions ourself -- which we would have to because the reports are too unspecific.
For instance, I just successfully installed the 4.1 Beta 2 additions in an openSUSE 11.4 (KDE) guest. After selecting to install the Guest Additions, a KDE dialog appeared and I have two choices: Either download images with gwenview (?) or open the CD in the file browser. Selecting the latter opens the CD content. Of course it would be nice if the autorun dialog would automatically open but after clicking autorun.sh, the root password is requested and the installation succeeds.
I'm quite sure that with VBox 4.0.10 there is the same behavior, so this is even not a regression.
