Linux Mint not saving changes after a restart

Hi, I'm running VirtualBox version 5.2.22r126460(Qt5.6.2) on Windows 8.1 64 bit

I've set up a Linux Mint Cinnamon 18.something.

It's all working ok except... some things I do, just don't stay after a shutdown/reboot on the VMBox

An example: The dock app "docky' I install it, add various docklets to it, all works fine. I shutdown, restart, and I either get the default dock with no additions or sometimes no dock at all as if it's not been installed.

Other applications installed have saved ok like Audacity etc.
I'm using the inbuilt Mint Software Manager program to find and install new content.

I'm new to Linux so bear with me. I'd have thought any changes made would have been saved as part of the logout/shutdown so they would reappear again when next started.

Does anyone have any idea why this is happening.
