My Windows 7 VM that I use for work runs in seamless. I shut it down while it is in seamless. Then when I start it again it boots in a normal window until the Guest Additions engage, then it goes to seamless automatically.
Do you see your VM behaving differently?

Also, My VM has Windows XP Professional x64 Edition SP2, not that it matters.
