Simplest answer: Download from the the update version you want from the Oracle download page and install it.

What does "from scratch" mean? Updating software doesn't change change data, i.e. your VMs.

Whether you download the installer manually or let VirtualBox do it, exactly the same installer is run.

I mean I already have an older version of virtualbox, no point in downloading parts of it I already have.

First two only. You don't need the source code and the rest have nothing to do with VirtualBox or already come with VirtualBox.

Installation instructions are in the user manual. I would recommend that you read the first two chapters right away, don't deviate from it and don't assume anything not mentioned in those chapters.

Just adding one thing, re:

The main Virtualbox installation only comes in complete packages, not bits and pieces. So there is no official way to save a few MB download bandwidth by only updating parts of the file structure that have been changed. (there may be a way to do this, but you'd have to roll your own script.)

The Extension Pack is a separate download because it is released under a different license from Virtualbox and comes with a EULA that you have to agree to. If you plan to use the EP you must download that fresh too, as the EP version must match the new Virtualbox version.
