Based on my perusal of the manual and the .vbox file, there is no storing of Virtualbox version in any VM's .vbox file or any snapshot.
You'll have to take note of versions for snapshots manually.

Why would the VirtualBox version matter?
Snapshots (and VDIs in general) contain user data, not VirtualBox data. It's a disk drive, so it's like asking what version of Windows last wrote to your physical disk drive - with the implication that the drive can only be read by the same version.
I suspect you meant to ask about saved states, not snapshots. You should get rid of all saved states before updating VirtualBox, as they are not guaranteed to be portable between versions. Alternatively, update VirtualBox but be prepared to discard the saved states along with any data that was in memory.

Yes, the features of VirtualBox 4.3.x are different from later versions, that's why software has versions. But that does not mean that the snapshot format is different, which is the subject of discussion in this topic.
Also, why would you care how 4.3.x worked? 4.3.0 was introduced in 2013 (7 years ago). Support for it ended in 2016.
